Anything and everything! I tend to pass my texture through at least a couple programs before I'm done.

Gimp (http://www.gimp.org/) <-- I have some old version. I should update. It's free and well worth checking out.
Wally (http://www.telefragged.com/wally/) <-- Free and excellent for adding bullet holes, scratches, making bricks, and most importantly making textures tile. If you ever wanted to add a vertical or horizontal seam to a wall.... sooooo easy in Wally using the lighten / darken tools. The program is designed for making textures from scratch for games like Half-Life but I just use it to manipulate my textures.
Photoshop <-- Everybody seems to prefer it.
Paintshop Pro <-- I only seem to use it for some filter stuff and applying the palette.
ArcSoft PhotoStudio <-- it comes with printer / scanner purchases sometimes (how I got my copy) and it's sometimes called PhotoMax for some reason. I have 2 versions and prefer the older one better (v1.0 is the older one I use. The new version is 5.5). I mainly use it for the excellent clone tool, cropping, adding text and I like the basic tool set.
Photoshop Elements <-- I only loaded it for the effect filters.

Any photo editing software that has filters that you can add stuff like wood grain... marble.... etc... is worth loading on and playing with. Sometimes you don't know what you'll end up with.

If you have a digital camera, go take some close-up shots of gravel, rusty barrels and wood n' dirt and whatever! Then you can cut out portions, re-size em and make a tiled floor out of some dirt. Works for me. :D

Then when all is said and done, I use XWE (http://www.doomworld.com/xwe/) to insert my textures in my .wad...

Pssh... XWE. I yell at my textures until they are in :P.

I'll have to try wally sometime when i decide to work on my maps.

I use MSPaint as well but I have tried Paint.net and it works just as well but more advanced (filters). By the way Paint.net is free just google it.
