doom95 is vastly inferior to many of the available fan-made source ports for Doom. I suggest you use one of these instead of doom95. If you are a purist, you may want to try Chocolate Doom which attempts to replicate the behaviour and appearance of the original .exes. Alternately, you could try PrBoom(-plus) or GLBoom(-plus) and use compatibility settings to achieve a gameplay that is identical to the real game but with removed limits (savegame buffer / visplane etc), improved resolutions, openGL support and much more.

A source port popular around here is Doomsday, so of course I have to promote that, too. :-)

Do a search for these or other source ports in your favourite search engine and you will be on your way.

EDIT: About your specific doom95 problem -- it could occur for any number of reasons. With so little to go on, it's almost impossible to give any help.

Where are you attempting to save? Is it a map with a monster spawner? Is it on a map with a large number of things (e.g. a hundreds of monsters)? Or are you saving while an arch-vile is attacking?

If you like to play with "one save per level", so that you don't start the next one with just the pistol, then the best point to save is just before exiting each map, since presumably at least a fair number of the monsters will have been killed by that point.
