Alien Vendetta is an awesome megawad, no doubt. But does it have its own storyline or does it follow the same storyline as Doom 2?

I don't think any Doom2 megawad has a storyline apart from you start off somewhere, then run and shoot stuff for 32 maps. So pretty much, yes it does follow the same storyline.

Some megawads do have storylines. Such as Icarus, Eternal Doom, The Darkening, Memento Mori, Memento Mori 2, Daedalus etc. Go and see for yourself. But I see no storyline for Alien Vendetta. So it must be following the normal Doom2 storyline.

I know they have a storyline on which they are based, but out of all of those only Daedalus can be picked out of the lot, because that is made for ZDoom and has different gameplay to the others, which are basically normal Doom2 megawads, meaning its basically run and gun, unlike Daedalus, which is heavily puzzle based.

Alien vendetta follows no plot, timeline or whatever and it certainly doesn't follow the Doom II storyline. It's just run-and-gun action like pretty much every other wad out there. SOme people tie their wads together with storylines and plots. We'll take Icarus and Daedalus for example here.
Anyway, your answer is no. It doesn't.

doom wads for the most part are special in that a story is not necessary. even the ones that do have stories written for them are more just like a premise and the levels actually don't do anything to advance the plot.

Alien Vendetta has a unique story line made by Miguel "myk" Folatelli. The new story line is included in the .zip (it's included via a new .exe with changed intermission texts).

Hmn... I thought eternal doom was just a compilation of maps made by different mappers...

The secret and supersecret map texts aren't much different from the original ones and add nothing to the story.

Why when I use Doomsday to play this wad, I don't get the AV intermission messages but instead I get the Doom II intermission messages? Does this have to do with the fact that I'm using 1.8.6?

Is AV.DEH in the run\jDoom folder ? If memory serves me correct Doomdsay needs the dehacked file in this folder to work.
Alternatively, if you know how to use XWE, just make a DEHACKED lump and place the AV.DEH info in AV.wad.
