Also why they didnt use the baron of hell instead of the hell knight?

But I would think they got left out because they would look out of place in the way Doom3 was designed.

I agree with CrazedImp, the arachnotron and spider mastermind do look out of place in the way D3 was designed. Atleast they had ticks, trites, and the valgary (or whatever it is) things.

And as for the BoH and HK, well, since they only used one, perhaps they (id) wanted a change. Or maybe they thought it sounded cooler :P
