I found an article describing something similar to my problem in the archive, but since I couldn't reply to it, and searching doesn't bring up anything recent, I wanted to ask again.
Some surfaces in the game (applies mostly to models) don't seem to properly react to dynamic lights. On models, it causes a seem to appear right down the middle of the head, and have limbs improperly lit. It's less noticeable on level architecture, but it also causes parts of some walls and floors to not light up or react to changing light sources. Here's a couple of pictures showing the problem:

Not very defined, but you can see the seem on Swann's face.

And here, you can see the problem with the floor in front of the door.
I actually first noticed it when I tried to use the KillerDoomPack v1.1. At first I had it in its own sub-directory, but the mods menu didn't recognize it. Then I put it in the base/ directory, and I then noticed the lighting problems (there wasn't a problem with lighting before this). I have since reinstalled Doom3, and I don't have the KillerDoomPack installed anymore, but it persists.
My system is a 1.1Ghz Athlon-TBird, 256MB RAM, GF2 GTS 64MB, running Gentoo Linux. The odd thing is, that the game used to work fine. I could try commenting out various tweaks in AutoExec.cfg, or taking that and DoomConfig.cfg out completely and seeing if that fixes it, but as you can imagine due to my marginal system, it takes a while to rebuild the tweaks and test.. so I was hoping someone here might have more insight to the problem.
