First of all, you should know that they are in .MUS format, for which you'll need a converter to convert it to .MID file. Google should do the trick.
Then you'll need a program that can open wads for file browsing/extracting/importing. Wintex and XWE are the most popular ones here. Again, you can find them with google pretty easily.
Now that you've got all of those, you'll just have to extract the .MUS file you want from the wad which has it, and convert it to .MID format.

Wintex can be used to extract and convert it to a .mid.

It should say rather nicely in the docs that come with it. Turns out some wads have MIDI files in them though instead of MUS files. Wintex might whine a bit if it finds MIDI files but it will still let you extract them.

Load the PWAD in DeePsea then press F7 and select Export.
If the file is midi, it can automatically convert to MUS by pressing the MUS button.
And if the file is MUS, it can automatically convert to MID by pressing the MID button.
Or you can leave them in their original formats by pressing the button that matches their format.
www.sbsoftware.com/files/deepsea.zip shareware version is unlimited in the pwad tools.
