*guilty* I unpacked the files, game runs great, 35fps w/5200 fx.
The only thing is now when I try to join a server is says something about data don't match.
If I start a server It says The configuration of the server doesn't allow pure server.
If I start a non-pure server, no one comes in to play, like before.

now that I unpacked the files, does that mean I can only join and start non-pure servers?

Yes, because the game looks for specific files sizes of the pk4's. If you unpacked them, you won't be able to join OR start a pure server, since you probably deleted the pk4's. The main reason for this is to look for cheats.

Do you guys know of a way to install a copy of Doom 3 that has the PK4 files in their origional positions so that you have a smoother running version for single player and a working version for multi?

Ok, heres what I did.

I installed the game and unpacked the PK4 files as suggested and the game ran better.

Problem is I couldnt join any multiplayer games because of this.

So heres how I solved the problem:

I copied my Doom 3 folder onto my external hard drive and disconnected it then I uninstalled the copy on my internal HD.

I reinstalled the game onto my internal HD and left all the PK4 files as is.

I then renamed the shortcuts to the first version "Doom 3 Single" and the second version "Doom 3 Multi" and now I can run the game in both modes without sacrificing the extra speed of the unpacked PK4 files.

Im guessing I could move the files back from the external HD to the internal, but I have no need at this point as it runs fine.

Unpack the files into the base directory, and keep the original .pak4 files in the base directory also.
Uninstall the game and reinstall.

Multiplayer now works, even with the new beta patch
