What's a good amount of different variations of one texture?
I don't need colored variations, colored lights can do that, but other kind of variations.
Is it too much to have 9 different variations of one texture?

That probably depends on the texture. For example, those dark grey metal textures in DooM II have loads of variations but that's good because you can use them all together in a map to get a theme going. On the other hand, 9 of those fire textures would probably be too much.

What happens if I make a flat texture which has transparent areas? A HOM effect?

Yeah, flats are not stored in the same way as patches... they are just raw data, so it wouldn't work.

It depends on what you want but variations of the same texture make your lvls look more detailed.

A color variation is a good way to mark a secret door.
