I haven't used Deepsea yet, but for other editors, here is what I do.
I keep a little subdirectory with a copy of doom.wad (or doom2.wad) in it. Whenever I create new textures, I also create a duplicate texture wad, and merge it into the copy of doom.wad using wintex 4.2. I then tell my editor to use the altered doom.wad as the main IWAD. This makes the textures available in the editor.
I use this for DooMCAD and DooMed. I do not know how well it will work with other editors. I am certain that other editors allow you to choose an alternate texture files.

I use Wintex to merge my textures into doom.wad (a copy of doom.wad, that is).

There is no need to modify the DOOMx.WAD - wastes space and is a bit dangerous (you can destroy the IWAD).
The word "textures" implies the stuff you see on the walls. That means one needs graphic lumps AND names in TEXTUREx and PNAMES. IOW - 3 steps are involved.
Using DeePsea this is pretty easy to do - the easiest of anything available http://forums.newdoom.com/ubb/smile.gif
Press F7 (brings up a dialog with wad manipulation tools).
Select "Auto Textures from BMPS" (this takes any BMP and does ALL 3 steps at once).
Press "Add Files" - select 1 to many BMP/PCX files at once. Or you can do it over and over. Adding multiple files uses the standard windows shift+arrow or Ctrl + left mouse clicks.
Press "Save", enter your texture wad name.
Now you can use this just by adding it to the -file command or you can merge it to your PWAD using the F7 "Merge/Import.."
If just doing graphics replacements, the Merge/Import can do that too. Plus you can merge "textures" from different PWAD together.
For individual custom textures, use the F7 "Texture Name Edit". Here you can manually edit/create textures.
PS: DeePsea automatically incorporates new textures, so again no need to modify the IWAD.

I should mention also, that I use other programs like Paint Shop Pro, Corel Textures, and I-Tex to create most of my textures. Nothing against Deepsea, but I can make better looking textures with other programs. What is nice about Deepsea, is, if I get a funky color spot, I can quickly touch it up.
