I remembered before that 1600x1200 and 1280x1024 was available to select from (I don't use 1600x1200 resolution since my monitor can't support such resolution). How come it was removed?

I don't have any 3d card yet so I cannot tell if the Legacy engine is not optimized enough for such a high resolution, but if it is removed because no 3d card is fast enough, I think Geforce2 GTS or Ultra, and Radeon will be able to do well on the resolution, although it might be on its knees.

Or is that not the reason?

The reason is: it crashes. Due to an array size fixed to 1024, if I'm right.
Well, that value is used for software mode, but it's doesn't matter in OpenGL mode. Maybe we can allow higher screen resolution by making the OpenGL code less dependant with the sofware code (yes, OpenGL code use a lot the software code). It's a long time I've not checked that, so maybe I'm completely wrong.
