How do I get rid of all the missing textures and transparent floors when using Direct3d on my Voodoo3 card? Or should I not be using Direct3d with my Voodoo3?

You need to rebuild the nodes using Zennode (http://www.mrousseau.org/programs/ZenNode/archives/zennode-1.0.8.zip) or glbsp (http://glbsp.sourceforge.net/downloads.html)(GUI included). You should build the nodes with Zennode and then build a gwa file using glbsp for best performance.

I tried using both of these programs seperately and using them like you specified and the game still has large sections of floor and wall textures missing.

You might try switching to additive lighting instead of using multiplicative. For me it got rid of the solid-color surfaces where textures should have been on my Voodoo2 (D3D).
